Aim 2: Build the comprehensive immune profiling data hub (HeaLTH) for HIV/SUD affected individuals and construct the disease- and cell-type-specific regulatory networks.

We developed a computational pipeline named Venus to detect whether a tissue/cell type is inflected by HIV-1 or another virus, and if so whether and where the virus inserted itself into the human genome. We detected viral transcripts in in the brain and high-confidence integration sites in immune cells. We have made this pipeline Venus publicly available (Lee et al, Gerstein, Zhang 2022 Plos Comp Biol).
